Q: Do the main Domain Web Pages always have to go directly into the Public_HTML Folder or can they go into a Folder the same way as an Addon Domain?

Ans: They can go into a sub folder provided we make apache configuration changes for your account to change your default user directory.

You may face problems in future due to such customization so it is recommended to stick to public_html only.
