The site will be set up on two different servers but the pages will only be served from one. Which one depends on the nameserver.
Say your site is hosted in the US and you change the nameservers to point to a UK host. This change takes a while to propagate so until it does some people will see the US site and some the UK one.
A potential problem arises if your site is dynamic or has a forum or something. (I know, I've just done it...) What I did was this. First I created a subdomain containing a 'website closed for maintenance' page. I then redirected my site to the maintenance page so that no more data would be entered. I then copied the site to its new location. I changed the nameservers on the domain and finally took off the redirect on the new server.
As the change propagated the site automatically came back on line. As I did it on a slack period, I doubt anyone even noticed.
